Hello Levi

Depends on the location. Databases and related files:
For databases in use: Only copy the configuration files.
For databases not in use: copy the complete folder

Code files: Just copy all modified files code over the existing.
A bit more work but better: copy the complete code tree from git and use 
a diff tool to copy new and delete no more existing files.
I use on Unix: Meld and on Windows Winmerge.
If you are familiar with bash and rync you can use that too
